Modification of ro-crate generation & interface creation for the tool level workflow

1. Shifting to one ro-crate object per simulation tool.
2. Creating an interface for the user to enter either scripts corresponding to the simulation tools (tool-level workflow internally generated) or the tool-level workflow with the corresponding scripts.
