Update and rename update-0-0-1-alpha-2-0-0-1-beta-1/update.php to update-0-0-1-beta-1-0-0-1-beta-2/update.php

Implemented most of the new code changes.
TODO: add the new files to the repo, 
write a script to update the database, 
write a script to modify functions.php without losing server data.
