Smartcontract deployment: `contracts` and `migrations` dirs

In an early chapter it shows dirs structure where contracts dir holds *.sol file, and migrations dir holds *.js file. But through <chapter/4> we work with JS-files which referred to be in contracts dir. It confuses a bit, and sound contradictional.
