We have per-cigar operation tooltips but not mouseover shading, which gets a little confusing looking at large alignments (it highlights the whole alignment instead of the individual thing you're looking at)
It might be worth having a threadhold and not breakup the shading over e.g. a 1bp deletion but a large-ish difference results in conceptually different alignment
