When running the code with its default setup and dataset, I can only get 0.001 of hit rates on true aligns.

Is there any way I can improve the performance of CONE-align?

Thank you for asking! The issue would be resolved by running it with python2, which is the python version we used for the experiments in the paper. Sorry about the confusion here!
