Re-think subdir selection for search index generation

The filtering via `SearchConfig.index_versions` is intended to deal with input directories that contain a lot of version outputs (`v1.0`...`v1.222`). That intention/expectation should at the very least be documented, but might need to be configurable on a per-package level.
