Move all project level config into .kilocode

currently the config files for project are mostly in the .kilocode directory.

I'm not sure of the other violations, but .kilocodemodes is one that is not.

It should just be in the .kilocodes directory.

doing this would trivialise discovering these files wether they're local, global, etc
