Add collapsible folders/categories for sorting mods, either by type (make mods have a skin/map/icon/whatever category) or maybe automatically add a category to mods based on the wad, if there is a champ wad then skin, if there is a language wad (like en_us.wad.client) then it's a sound mod, if there's a map wad then map mod. Obviously that poses it's own issues as sometimes the edited was isn't fully indicative of what is being changed.
Alternatively you could just let users create their own folders and put mods into those folders.
Further along if you allowed uses to create their own folders you could allow them to configure a folder as a 'pick one' folder for if they have conflicting mods such as champion skins overlapping the same thing or multiple map mods they want to choose. The point of being a pick one is that when you enable one of the mods in the folder the other ones disable.
