I want to ask if Structuremap can calculate the PPSE value of the "https://www.rcsb.org/" verified PDB structure?

Hello, first of all thanks for your message sorry for the delay in my reply. The key point of the PPSE values is that it takes positional uncertainties of the prediction into account. If you want to look at PDB structures I would suggest using metrics like the SASA or similar, which have been developed for experimentally derived structures.
However, if you have positional uncertainty information for experimental data as well and this is consistently formatted and stored in a cif file I can incorporate this into structuremap to also enable PPSE calculations for this.
