It will cause the groups on the Cloud sites, where the group had previously synced to be deleted as well. Deleting groups at the site level is destructive and can't be reversed/recovered. If the synced groups are being used to provide permissions like Jira project permissions, deleting the groups will remove those permissions settings from the Cloud site. Simply re-adding/re-syncing the group won't restore permissions. The Cloud site admins will need to manually rebuild the permissions. Do not remove a group from the sync scope in Azure AD unless you are sure that you want the group to get deleted on the Atlassian Cloud sites.
