Pipeline for the Minimap2 Aligner Tool

There needs to be the inclusion of the MiniMap2 aligner for use with PacBio and ONT reads in place of BWA MEM.

BWA mem should still be used for short seq read, but longer reads should be handled by MiniMap2.
