Workflow Refactoring

This is the movement of the tools and workflows classes to mg_process_fastq/tool and mg_process_fastq/workflow.

This will aid in the use of the dynamic pipeline #47 as well as make it easier to use tools and workflows across other repositories.

These changes should also bring in the use of the mg-common repository #52 and remove the need for the common and bam_utils modules.
