I have just bought a SLZB07mg24 to replace a good old Dongle-E which does not want to communicate through usb....

I just saw in the repository some *.gbl to flash the latest bootloader. Any special "trick" to know or may I just use ember-zli or any other flashing platform and point to this *.gbl file ? And then, should I flash a new firmware or the existing in the dongle should survive this step ?

You can flash it like a regular firmware. You can then flash latest APP firmware if you want to keep up-to-date.
Note: you don't "have to" update bootloader, you can keep updating the APP firmware even with a very old bootloader...
Note: SMLight uses firmware provided by darkxst, so, flashing these would be the same as stock (for the version that stock has).

There's a part about the bootloader.
It's usually more about adding new hardware support though, rarely brings anything else (it's minimal software to begin with). Some versions are even just version-bumps due to new releases, no change at all.
