Help with automatically connecting to Wifi client

I use wlan0/wlan1 access point where wlan0 is the Hotspot network and wlan1 connects to the internet.
The FAQ says to add this line to the crontab:

@reboot /sbin/wpa_supplicant -B -Dnl80211 -c/etc/wpa_supplicant/wpa_supplicant.conf -iwlan0

1. I assumed I had to change wlan0 to wlan1 in there? I did that and after reboot it didn't auto connect, so did I miss something? I immediately remove the line, rebooted again and reconnected manually from the UI. Back to normal.
2. Is there a danger in adding this line? I'll still be able to also manually search for a different network and manually connect to it from the webui, right? Just making sure...

If I manually type the command in the terminal, I see this:

ctrl_iface exists and seems to be in use - cannot override it
Delete '/var/run/wpa_supplicant/wlan1' manually if it is not used anymore

Is it safe to delete the wlan1 file?

It's generally safe to delete this file as indicated by wpa_supplicant, yes.

Thanks. The bigger question, and one I'm still not clear on which is why I waited with this so far, is will I still be able to connect to networks from the WebUI even if I add this line and delete that file? Or am I losing this ability now?
