Can we get a new guide to deploy WAU 2.0 with Intune?

you don't have that much to do. Package your MSI as usual, and manage it with the policies from ADMX.
Example:
msiexec /i WAU.msi /qn USEWHITELIST=1 UPDATESATLOGON=0 UPDATESINTERVAL=Weekly

This only works well if the MSI GUID remains the same each version. Unfortuantely I've discovered that between 2.0.0 and 2.0.1 the GUID changed so I guess this will keep changing with each new release. This really messes with things like Intune where you need the GUID to be static an then compare the version number to know when to update, if you're doing Intune properly and adding new packages to superceded the old ones. Getting the GUID prior to the next version install is bit of a pain but thankfully i found some PS code to do that.

I think I have the same situation. I have the old WAU entries and the new one.
How did you uninstall V1 on your clients?

My Uninstall command is:
"%systemroot%\sysnative\WindowsPowerShell\v1.0\powershell.exe" -noprofile -executionpolicy bypass -file "Winget-AutoUpdate-Install.ps1" -Silent -Uninstall"

And I'm using the Registry detection method "HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\Winget-AutoUpdate"

It seems like he doesn' even try to uninstall V1.

This is my v1 App and it works for me

And this is my short cleanup script after uninstallation of v1 and v2 installation.
It deletes the old v1 folder (contains logs)
