Add new example images and update usage documentation

Added several new images to docs/source/_static for use in documentation examples, including figures for RNA, DNA, and protein design outputs. Updated rfdpoly_usage_examples.md to include these images, improved example commands for clarity and reproducibility, added new sections for further reading, and clarified argument usage and visualization notes. Also improved formatting and fixed minor typos throughout the documentation.
