Add option to place input/output pins on top or bottom of the chip

You would set this option by right clicking the pin in the editor, and selecting it to be placed on the top/bottom.
In case there are issues differentiating input/output pins, the output pins could be turned into squares to distinguish them from the input pins.

Maybe the Pin Placement could be set in the customization menu when saving a chip

That could be a good way to do it. But I feel like there should still be some indicator in the editor as well

To distinguish input and output pins you even could draw them as triangles; facing inwards for input and pointing outwards for output
