Solution to soup not verifying iso:

Change iso name specifically to:
(Do not use iso name as it was downloaded)

securityonion.iso

Should upgrade from there.

I'm not sure I understand. You shouldn't need to rename the ISO image.

Is your user account literally named user?

No, I Created a user specifically for upgrade. I Created a user with proper permissions to allow for upload via WinSCP. I used the full path properly not sure why it did it that way in log.

I normally just scp the file to my normal user account and soup upgrades fine without having to rename the file. I wonder if there is something strange with your user account or perhaps the SELinux context of its directory.

I'm not sure. I found it weird. Thought the script could have really strict input parameters. But as I mentioned each of my errors led me to posts saying do a rebuild and that worked. I'll attempt to recreate it in a lab environment and see if I get the same issue and update you.
