Osquery ATC & configuration

Hello everyone,
I am fairly new to both Security Onion and osquery,

I want to utilize osquery's ATC feature to be able to construct virtual tables for all my hosts present in my fleet based on some sqlite files.
However , since I plan to deploy osquery on scale in my environment, where or how can I specify the osquery agent configuration that I want for the agent that security onion generates?
