Intermediate checkbox selects again

While implementing the Select all feature, I have gone through as like examples and created a table. While seeing Intermediate checkbox behavior, I am a bit confused and tackled a lot. While the checkbox in the intermediate state, you tried to click it, instead of deselecting rows it selects. Is there any hook or config I can change this behavior?
