Sample size issue

Hello,
I'm trying to run this tool for different sample sizes in imputed file (around 22K) and wgs file (47 samples)
Is it true, that the imputed and wgs files should to be the same size (i.e have the same number of samples)?

Yes, the imputed and wgs file need to be the same size in samples.
