Description
This issue came up in a discussion with @MikeLippincott about quality control at the "mask" or "cell" level. Because volume is greatly influenced by the number of z-slices for an image set, it is difficult to set accurate thresholding to detect if an organoid is taking up a whole image (large in the xy dimension) or is taking up a large number of slices (large in the z dimension).
By including z-slice number as a metadata, we could improve quality control by setting thresholds for only organoids with a set number of slices (e.g., outlier organoids for volume just for z-slices >15).
This metadata could also be helpful in other ways, but the main discussion point and plan is to implement in the context of quality control of the profiles (masks/cells).
