normalizing permissions during the copy from local repo to WEB-INF/lib looks reasonable to solve that environment edge case

Is there an explanation which those files have the X bit set in the first place?

I suppose it's the same when you mount a smb disk, that does not track Unix permissions: there is a common permission assigned
