Refactor: Improve Project Directory Structure

## Project Directory Structure not in good shape
_Hello,_ The problems I found were:
1. The repository lacks a well defined folder structure.
2. Most files are located in the root directory where they should not be
3. No proper hierarchy for the files
4. Will cause very pain in later stages of developement and even now
