Documentation Alignment Initiative

This is a meta-issue to track various documentation alignment issues that need to be addressed in the repository.

Goal:

Ensure all documentation is accurate, consistent, and helpful for new contributors. This includes:

1. Aligning tool references across all documentation
2. Ensuring command examples work as documented
3. Providing clear instructions for all project components
4. Removing outdated or incorrect information
5. Adding missing documentation for key functionality

Impact:

Improving documentation alignment will reduce confusion for new contributors, make the project more maintainable, and ensure Claude Code can effectively assist with development tasks.

Approach:

Each issue will be addressed individually, with changes being made consistently across all relevant files.
