[BUG] mrtransform of SE-EPI images requires -reorient_fod no #131

Describe your problem in detail.
If there is a spin-echo EPI series in the fmap/ directory that happens to contain 6 volumes, then mrtransform will yield an error, as it needs to know whether it should interpret the input image as an SH series and correspondingly apply FOD reorientation. Explicitly specifying -reorient_fod no always should rectify.
