[Feature] Add alternatives for advanced ants functions

Is your feature request related to a problem? Please describe.
Building on #93, we should remove the remaining ants functions:

• ants.resample_image
• ants.apply_transforms
• ants.registration

These are less commonly used (currently only in the blackcap scripts), but are likely to be needed for other complex atlases in future.

Describe the solution you'd like
Find alternatives for the functions listed above that don't depend on ants + can easily be installed on all systems (windows + mac + linux)
