error with pretty much any analysis function

Hi there! It's hard to say for sure from just this, but it seems like it's not reading the parameters table in correctly. Most often this is due to the "skip" argument not being set correctly and RWTY failing to figure out the right value automatically. Would you be able to send me one of your analysis files so I can figure it out?

Thank you for the quick answer. We are working on rebayes outputs. It seems that the problem comes from trees not all having the # of tips (we are using many fossils). You can find some example files here:

Actually I think we have multiple problems here, but that is definitely one of them. I don't think any of the functions are set up to handle trees with differing numbers of tips, and my guess is that it would be a massive overhaul to do that. Not that it's not worth doing, but I'm afraid it's probably not an issue we're going to be able to get to very soon.

There also seems to be a weird issue where the combine.ptables function isn't working if you only load in a single chain, which was the source of one of the other errors you were getting. That shouldn't be causing any issues, so I'm going to have to dig into this a bit.

no problem. I totally understand. Any suggestion of a work around to deal with this? maybe pruning trees to have the same tips?

I assume that would work for the topology visualizations, but I reckon all of the likelihoods and parameter estimates could be somewhat unreliable given that they were based on a different tree.
