Add support for overlap conditional number check in E3 mode #230

Background
Importantly, this can tell the user whether the basis they use to construct the LCAO data is good or not. This can affect our model's fitting of the overlap matrix.
Describe the solution you'd like
Add a warning when conditional number is too large. How large the value should be need to be tested.
