Packages not Remaining Installed

Some packages are not remaining installed after closing and re-opening Atom.

emmet
fish-language
wordpress-api
language-fish-shell

Is this supposed to happen?

it seems like they all go into the disabledPackages area of the config.cson file

Are these manually added packages? Did you put them into your .proton file?
