[Build] Remove configuration of deprecated tycho-apitools-plugin options

They are not used nowadays anyways as the generated api-tools 'report' is used instead by the Jenkins quality-gates.

Currently using these options produces warnings in the build logs.

I think this is fine just keep in mind it is currently not in released Tycho and probably not all have migrated (JDT?)

Good point. JDT has indeed not yet migrated. Will provide corresponding PRs to adapt JDT as well.
