[DOC] Update 'User Guide' section in MTF

'User Guide' section is more or less obsolete and needs to be updated.
It contains these sections:

• Configuration file
• Environment setup
• Environment variables
• Workflow integration
• Glossary
• Troubleshooting

Think about which sections are really important and how it can be organized even better. Of course, structure can remain.
