Thanks for the report, @AndrewLyon! This is a known issue with running Fiji inside the so-called "hardened runtime" which is what the new Jaunch launcher uses. The advantage of this is that Gatekeeper doesn't block the launch; the downside is that all native libraries used under the hood, including 3D_Viewer → Java 3D → JOGL, must now be code-signed. Unfortunately, the JOGL native libraries Fiji ships right now are not. But we plan to remedy this, and this issue is very helpful to bookmark the need for this w.r.t. the 3D Viewer specifically.

The 3D Viewer might work already if you disable Gatekeeper, and/or launch from the command line. It would be awesome if you could figure out how to launch Fiji on macOS Apple silicon using Jaunch, but in a way that it runs outside the hardened runtime. Then we can tell people how to do this as a workaround until the native library situation is resolved.
