mk_prepare_ligand.py misleadingly reports reactive docking variants as repeated mol names

When the reactive SMARTS matches more than once, output filenames are suffixed with _mk1, _mk2, and so on. While it is true that multiple PDBQT exist for one molecule, this is expected behavior and the warning message should elaborate on the _mk{n} suffixes.
