Restructure runner unit tests (#1265)

* Move tests related to runner switches to test_runner.py * Ensure correct path is used for runner.py * Cleanup duplicated tests * Use flag 'dev-no-save' if appropriate * Cleanup * Merge and cleanup tests related to filename argument * Add comments to some tests
