Settings don't persist through restart

I have /data mounted to the container, and in the web GUI, I set downloads to /data/torrents/completed/[tag]. Works great! All the *arrs hardlink, seeds continue without issue, but whenever the container restarts, it makes a new completed, incomplete, and watch folder in /data, and I have to go in and delete those and change the settings to the above (accidentally deleting some files if I forgot to do it right away). I have tried stopping the container and editing the settings.json file, but that doesn't stay through a restart either. Am I doing something wrong, or what I'm trying to do not going to work with the way this works?

I'm using Unraid, and have /config mounted to /appdata/transmission if that makes a difference.
