Update MCP tools to use create_ml_workspace

Replace clone_catalog/clone_subset_catalog calls with the new unified
create_ml_workspace API from deriva-ml. root_rid is now required for
both sync and async clone tools. Removed schema_only and
use_export_annotation parameters.
