After purchase, cyberduck keep asking for pem file and I cannot open terminal

I just convinced that this app worth to buy but now it has two problems.

1. each time i open it , it asked for the pem file for my bookmarked connection.
   I tried to create new bookmark, the next timew I will open the app it will ask again for the file. once I provide it, the connection establish.
2. I like to navigate in cyberduck, then click the terminal button to open it in terminal. now I get an error message "Access denied
   Failure running script in Terminal.
   Application isn't running. Please verify disk permissions."

The setting is not available in the version installed from the Mac App Store. Refer to #7664.
