Fix git configuration to be more local

This accounts for changes done in git around maintenance mode.
Right now, any checkout, messes with my main (user) git configuration by introducing unstaged changes.
I am not too fond of that so I need to develop a solution to make it managable.
An idea it so have git configuration referenced from main file.
