Steps to replicate:

1. Create a 'page' with text content 'bananas'
2. Make sure the search index is indexed.
3. Got to /search and search for bananas https://localgov-micro-1.ddev.site/search?s=bananas
4. See no results.

The first answer to this one isn't too obscure. While Search API loads the item being indexed itself directly (and bypasses group_sites access control) it doesn't for the referenced entities. So without the site context they don't get loaded.
This can be solved by setting admin mode as indexing starts; and switching it off when it's finished.

So that was the less obscure bit. Now. You might have noticed that items are also not getting indexed directly on saving - despite this being the configuration. It's because localgov_directories_search_api_index_items_alter() is causing an access check, and in that case the page has completed and is returned by the time it gets to that code (it doesn't hold up the page). Trouble is group sites access check relies on the temporary store which seems like it's not available by the time the page is returned. So there's an exception and the item isn't stored directly. This isn't a problem when you index the items on cron/manually, it happens within the call. What is a problem. Related. Is that that alter hook is causing a load, or something, early too, just by getting the field. This is too early for the solution in the above paragraph! So the alter hook needs to be removed, and moved into a processor or something similar which will be called later, with the group sites mode bypass, fixing both what is indexed and when it is indexed.
