+The `miniapps/plasma` directory contains a collection of plasma
+physics miniapps based on MFEM.
+
+Plasma Physics is a broad and fascinating field. Our mini applications
+will tread a narrow path through this field but hopefully point the
+way towards a more thorough exploration using MFEM. We will confine
+ourselves to simple examples of magnetized cold plasmas. The existance
+of a background magnetic field will create anisotropies in otherwise
+familiar partial differential equations. The "cold" plasma limitation
+means that thermal motions of electrons and ions are small enough as
+to be negligible which simplifies many interactions and effective
+material coefficients.
+
+Compared to the [example codes](examples.md), the miniapps are more complex,
+demonstrating more advanced usage of the library. They are intended to be more
+representative of MFEM-based application codes. We recommend that new users
+start with the example codes before moving to the miniapps.
+
+The current (and future) plasma miniapps are described below.
+
+## Electromagnetic Wave Propagation in Magnetized Cold Plasma
+
+The equations describing electromagnetic phenomena are known
+collectively as the Maxwell Equations. For a brief overview see the
+discussion in
+[Electromagnetics](electromagnetics.md#Electromagnetics). For harmonic
+fields with time dependence of the form $e^{-i\omega t}$ the Maxwell
+equations can be written as:
+

+In magnetized cold plasmas the Maxwell equations still hold
+unaltered. However, the background magnetic field, $\B_0$, restricts
+the motion of electrons and ions which move freely along the field but
+follow helical paths when accelerated in other directions. This leads
+to an effective dielectric tensor, $\epsilon$, which can be highly
+anisotropic. This coefficient appears in the constitutive relation
+$D = \epsilon\E$. The form of this tensor can be written as:
+

+Where $\hat{b}\equiv\frac{\B_0}{\|\B_0\|}$, $\[\hat{b}]_\times$ is the
+operator which computes the cross product with $\hat\{b}$. As an
+example consider a background magnetic flux directed along the
+$\hat{z}$ direction. In this case the dielectric tensor becomes:

+$S$, $D$, and $P$ are called Stix coefficients (named after [Thomas H.
+Stix](https://en.wikipedia.org/wiki/Thomas_H._Stix) from Princeton
+University) given by:

+Where the sums are taken over ion species, $\omega=2\pi f$ and $f$ is
+the wave frequency, $\omega_{ps}$ is the plasma frequency related to
+mass, charge, and density of the plasma species, and $\Omega_s$ is the
+cyclotron frequency related to the background magnetic field intensity
+and the mass and charge of the ion species.
+
+Clearly, this anisotropy will give rise to effects related to the
+polarization of the electric field and the direction of wave
+propagation. In addition to this it must be noted that the complicated
+dependence of the Stix coefficients on the background magnetic field
+strength and the electron and ion densities can produce drastic
+changes in the character of the dielectric tensor throughout the
+domain with its eigenvalues varying by several orders of magnitude. In
+particular we should point out that this effective dielectric tensor
+may have strongly negative eigenvalues. These characteristics of the
+dielectric tensor significantly increase the numerical difficulties
+already present in seeking solutions to the Maxwell equations.
+
+### Stix 1D Mini Application
+
+The Stix 1D mini application implemented in `stix_r1d_eb.cpp` solves
+for all three components of the electric field on a 1D domain. The
+purpose of this relatively simple 1D simulation code is to validate
+the underlying cold-plasma-dielectric Maxwell solver using some of the
+non-trivial plane wave solutions which arise in homogeneous plasmas.
+
+
+
+The equation being solved is the second order frequency domain version
+of the Maxwell equations which can be written as:
+

+Where the anisotropic $\epsilon$ provides the coupling between these
+three equations.
+
+The four most straightforward solutions in 1D occur when the background
+magnetic field is either parallel or perpendicular to the 1D
+domain. In addition to the direction of propagation each configuration
+supports two distinct polarizations. In each case the plane wave
+solution can be written as:
+

+The first three types of waves could be realized in isotropic media
+although, in that case, their wave vectors would be of the same
+magnitude. The fourth type has no analogue in isotropic media.
+
+As an example of the challenge of accurately modeling electromagnetic
+waves in a magnetized plasma consider ionized hydrogen gas with a
+density of $10^{19}$ particles$/m^3$ in a background 1 Tesla magnetic
+field. In this case the wavelengths of the $R$ and $X$ waves are
+roughly 80cm and 60cm respectively. Such waves can be accurately
+captured with mesh spacings of a few centimeters. However, the $L$ and
+$O$ waves decay on the length scale of a few millimeters requiring a
+mesh spacing hundreds of times smaller.
+
+#### Mini Application Features
+
+**Problem Domain:** The 1D problem domain is $n_e$ equally sized
+ elements covering the interval $[0,L_x]$. The number of elements
+ $n_e$ can be set using the `-ne` or `--num-elems` options. The
+ length of the interval $L_x$ can be set using `-Lx` or `--length-x`.
+
+**Frequency:** The frequency can be specified in Hertz using `-f` or
+ `--frequency`. The default value is 1 MHz.
+
+**Plane Wave Type:** The type of plane wave being modeled can be
+ specified using the `-w` or `--wave-type` option followed by one of
+ the single character abbreviations shown above; 'L', 'R', 'O', or
+ 'X'. By default a special wave type of 'Z' is used which indicates
+ the zero vector field.
+
+**Dirichlet BC:** Dirichlet boundary conditions can be specified at
+ $x=0$ using `-dbcs 1`, at $x=L_x$ using `-dbcs 2`, or `-dbcs '1 2'`
+ to set ends of the interval. The values applied are taken from
+ equation \ref{pw_e} where $\vec{E}_p$ and $\vec{k}_p$ are taken from
+ the table of plane wave solutions for the appropriate wave type.
+
+**Neumann BC:** Neumann boundary conditions can be specified at $x=0$
+ using `-nbcs 1`, at $x=L_x$ using `-nbcs 2`, or `-nbcs '1 2'` to set
+ ends of the interval. The values applied are taken from equation
+ \ref{pw_b} (divided by $\mu_0$) where $\vec{E}_p$ and $\vec{k}_p$
+ are taken from the table of plane wave solutions for the appropriate
+ wave type.
+
+**Sommerfeld BC:** First order Sommerfeld absorbing boundary
+ conditions can be applied at either end of the domain using `-abcs
+ 1`, `-abcs 2`, or `-abcs '1 2'`. The admittance value,
+ $\frac{1}{\eta}$, used to apply this boundary condition depends on
+ the wave type; L$\rightarrow\sqrt{(S-D)\mu_0/\epsilon_0}$,
+ R$\rightarrow\sqrt{(S+D)\mu_0/\epsilon_0}$,
+ O$\rightarrow\sqrt{P\mu_0/\epsilon_0}$,
+ X$\rightarrow\sqrt{(S-D^2/S)\mu_0/\epsilon_0}$.
+
+**Plasma Profiles:** More advanced options include specification of
+ the plasma density, temperature, and collision profiles. These can
+ be constant, a linear gradient, or transition in the shape of a
+ hyperbolic tangent. Refer to the code in
+ `cold_plasma_dielectric_coefs.hpp` for specifics.
+
+**Adaptive Mesh Refinement:** The code includes two AMR loops. The
+ first refines the initial mesh to accurately capture the plasma
+ profile. This is most useful when using sharp hyperbolic tangent
+ transitions. The electric field solve also supports AMR but the only
+ stopping criteria is the user defined number of AMR iterations (or
+ 10 million degrees of freedom).
+
+## Anisotropic Thermal Diffusion in Magnetized Plasma
+
+Magnetic fields influence charged particles through the Lorentz force
+term $q\,\vec{v}\times\vec{B}$ which leads to helical particle
+trajectories. Particles moving parallel to the magnetic field will be
+unaffected but particles moving transverse to the field will have
+their path wrapped around the magnetic field direction thereby
+impeding their progress in transverse directions. This, of course, is
+the mechanism which makes it possible to magnetically confine
+plasmas. This confinement restricts the diffusion of various
+quantities in plasmas including the mixing of different ion species as
+well as the diffusion of thermal energy in transverse directions.
+
+For example, the thermal diffusion in a magnetized plasma can be
+$10^9-10^{12}$ times stronger along the magnetic field compared to the
+transverse directions. This can be expressed as an anisotropic thermal
+conductivity, $\kappa$:
+

+
+Where, again, $\hat{b}\equiv\frac{\B_0}{\|\B_0\|}$ and $\vec{B}_0$ is
+the background magnetic field.
+
+Strong anisotropies where $\frac{\kappa_\parallel}{\kappa_\perp}$ is
+greater than a few orders of magnitude can be very challenging to
+accurately simulate numerically due to loss of accuracy. MFEM is
+developing a small collection of simple miniapps to investigate
+different approaches to addressing these challenges. These miniapps
+solve the Poisson problem in two space dimensions,
+

+with various source functions, $\rho$, and/or boundary conditions,
+$\varphi\|\_\Gamma = \varphi_\{BC}$.
