change Project Organization lesson to generate all files + use env.yml

currently the Week 8 lesson Snakefile doesn't create all of the files ––specifically the *.bam.bai file is not created for the final output. WHOOPS. Additionally, we should make the command to run snakemake` file --use-conda (aka not have to create a conda env at the command line).
