Here are a couple of potential solutions:

  • Use nidaqmxconfig to export the configuration to a file, edit the file, and import the modified configuration.
  • Use resetniconfig. This will remove all devices, not just the ones that aren't present, but when you reboot, NI-DAQmx will re-detect the ones that still exist. Judging from the fact that this command is documented in the NI Hardware Configuration Utility help, you may not have it installed.
