Duplicate warnings for flagged transactions #825

Thank you for #816! In playing with that configuration, I've noticed that I have duplicate warnings for flagged entries, reported both by bean-check and beancount-lsp (which is what I have your LSP server configured as). The only thing I'm specifying for initializationOptions is journal_file. I'm using Sublime Text 4.
I'm a little confused because running bean-check main.beancount manually doesn't emit any errors for these transactions. Maybe I have some other configuration in play I'm not aware of?
