is it posible to have different pixi.toml or pyproject for different pkg?

Suggesting i have a layout as

│  └── __init__.py
└── package2
   └── __init__.py

is it possible to have each package maintain it's own dependency?

Your top-level directory is also a package that only depends on the subdirectories? Or it also has other dependencies?

Top-level also have some dependencies, which may or may not overlap with the subdirectories. i. e. loguru, rootutils

I think it makes sense to have package2 as a separate project, then locally depended by package1 or the current main project.
