Pokemon Emerald Berries

Hi! I recently started a new emerald play trough, and i usually pic the berries up and replant them, and here is the issue.
Today I started the game as usual, but all the berries I've had planted are gone, reduced to atoms.
I did update Luma3ds and other software that were outdated, so maybe that has something to do with it or it's an emerald bug or just an open agb thing, either way any help would be appreciated.

Sounds like the CLASSIC berry glitch. Download PKHex from here and put in your save file. There should be a way to fix it by doing that.

I could be completely wrong. This is a common issue though that happened with official copies of Pokemon Ruby/Sapphire/Emerald that even Nintendo set up kiosks in stores to get it fixed.

no, the berry glitch is not in emerald. documentation for the glitch is readily available.

this is instead indicative of an RTC issue. try forcing one of the flash 1mb rtc options as outlined here
