Multiple `MCPServerTool`s is not supported

Description

I just merged #3101, but now I remember we have some logic that dedupes builtin tools based on type when they’re passed in at agent runtime. That will need to be modified now that there can be multiple MCPServerTools. I’ll fix that before we release that feature.
