The pipeline expects the VCF files to already be filtered (quality, coverage, etc), but it'd be good to have some options here too.
It look like vcftools has many options for filtering the (g)VCF file.
The idea is to introduce a new pipeline parameter that would be the vcftools filter parameters and blend it into the task parameters like here.
