Prevent failures in CheckAutoConfigurationClasses when source path does not exist

As seen in #46546, the CheckAutoConfigurationClasses task can fail if a root source path does not exist. This can happen if the Kotlin plugin is configured (for setting up tests) but there is no Kotlin source file in the main SourceSet.
