Hi June! I found your package when searching about how to do permutation test in R (for pupillometry analysis) - thank you so much for making it available and it is super helpful! I would apprecaite it if you happen to make the tutorial on making the first plot in readme, cuz this graph would be very helpful in helping me visualizing my data as well :)

Unfortunately I've since lost the code for the plot... But as you might have guessed its just plain ggplots arranged with patchwork (and manually stitched together into a gif). The plots show data from various intermediate jlmerclusterperm objects, after collecting them into a data frame using tidy().

Just to jot down some notes on this:

Panel A:

• Background plot: Line plot of empirical data
• Annotations:
  • Rugs: Cluster identified from extract_empirical_clusters()

Panel B:

• Background plot: Line plot of timewise t-values from compute_timewise_statistics()
• Annotations:
  • Horizontal dashed lines: Different threshold values tested
  • Areas: Clusters identified from each threshold value
  • Text: Cluster-mass values for each cluster identified

Panel C:

• Background plot: Density plot of largest cluster-mass value from each permutation (permutate_timewise_statistics() -> extract_null_cluster_dists())
• Annotations:
  • Vertical lines: Cluster-mass values for each cluster identified
  • Text: p-values for each cluster from calculate_clusters_pvalues()
